I sometime also bump into that "Duplicate native registered" msg, especially when i switch between 2 servers, but after restarting UT, everything is fine again.
Did u try to clean your cache ?
Btw. i also use ASE - but that shouldnt cause it ?!

go to my computer
go to local disc drive
then click on unreal tournament
click on cache
delte everything in that folder
that is all the ythings that you have downloaded while playing on BT mate like all the maps and packages ( homer skin) etc.

Instead of deleting everything I would try to use cache cleaner (made for UT), which moves the downloaded files to the right folders. This way you don't have to download the same things again, which can be a lot. Tool is free to download, just look for it on cnet or what else.
This might not help with your major problem, just to prevent you delete everything and download it over and over again...

Like Gavinator and Soleil said.
UT stores downloaded maps, textures etc. temporarily and sometimes these files can mess up UT i think.
UT cache cleaner moves and renames these files so they are stored permanently on your HD, look for "ut cache cleaner" in google.
Or just delete them if you do not care about downloading it all again next time
(Located in your UnrealTournament\Cache Folder)

You can see the adequate names of all cached files (*.uxx files) in the cache.ini file (located in UnrealTournament\Cache)
